We are thinking of cladding this creation in MDF to make it more uniform, both the frame and the drawers. Ideally a seamless transition to the walls.

Therefore, we wonder if there's anything in particular we should consider regarding the thickness and other material choices. We would preferably like to achieve a relatively thin construction as the room is small and everything is anchored in the existing frame and drawers.

It's only supposed to cover and not bear any weight or similar, so you can probably just use a 12 mm MDF that is cut out for the boxes and adjusted against the walls. Then screw it to the frame after you've painted it.
Pre-drill and countersink the holes for the screws before painting, use a ruler or similar guide when cutting out for the boxes to make straight cuts.

The bed frame is Ikea Neiden with added legs, and the drawer frames are a disassembled Ikea Pax wardrobe.
