No matter how you turn, you end up backwards, but in post 5 it is clear that the balcony was included in the contract from the beginning, but it's not easy even for us to keep track of this drawn-out mess, so no blame on you... thanks for your concern.
 
You should obviously not pay more than what the original quote was, AND you should be compensated for the (verified) costs you have incurred due to the water damage. Strictly speaking, I don't think you automatically have the right to demand a proper roofer.

But if you simply deduct the cost from the final invoice, it will be up to the construction company to demand the money from you. IF they unexpectedly go to court, then a settlement could potentially be discussed.

The fact that they are suggesting a demolition is directly criminal (unlawful threats, vandalism), gather evidence, record the conversations, you can have your phone in "recording mode" in your breast pocket if you talk to them.
