At our summer house, we have fiber cement on the facade and now plan to paint it to make the house look a bit cozier.
The problem is that in some places the fiber cement is cracked or missing a small piece. So now we wonder if there is any material that can repair or fill these areas to get a smooth facade for painting?

I might be able to contribute a couple of records, depending on where you live and what format your records are. Otherwise, it should surely be possible to fix it with some type of mortar or filler suitable for outdoor use.

It is precisely fix I want since there aren't any major cracks or missing pieces. Does anyone know which filler can be used?

Suggesting house fix. Bites well, easy to sand, and seems weather-resistant too. Easy to work with, becomes a bit "tacky," so it doesn't run off. You can even nail into it when it's dry without it cracking. Not cheap though.
