What do you mean by a real hardware store? If screws that long aren't manufactured, it doesn't matter what kind of hardware store you have, right?

there are such long screws.
it might not be a fully threaded screw but it will work

Yes, maybe that's the case, a beloved child has many names!
 
Don't know how the shelf looks but is it possible to countersink the hole in the shelf so that the head goes further in? And in this way work with shorter bolts

Flat head. Looks almost like this:
Flat-headed metal anchor bolt against white background.

I would rather not do that.
 
Would a threaded rod with a dome nut work/suffice?

Why do you think that? The original screw is 65 mm and needed 40 mm more. But when I expanded the plug, I only needed 20 mm more, and then I ground down the head of the screw so I could countersink it more.

You used one of these you say, why would the screw need to be longer than the plug or go through the "small shelf's" front edge.
