Hello! Is the strength of the joist hanger affected if the beam is, for example, 1 cm too short against the transverse beam it is supposed to be attached to? It still rests in the joist hanger, but not edge to edge with the other beam. Does anyone know? I was told that's not the case, but I just wanted to double-check.

Yes, of course it affects. You achieve the highest strength if the rule is flush with the beam shoe. I don't know exactly how much 1 cm affects it, probably not to the extent that it matters unless you are close to the margin.
