I am going to pour a new layer on my basement floor that I have broken up to reroute the drainage, so the question is what should I fill the hole with? It feels unnecessary to fill the 25 cm deep trench with concrete. Should I fill it with sand or crushed stone??? Or does it maybe not matter? Under the pipes, there is sand...

Sand will do fine. You should have sand closest to the pipe and then you can use something that compacts reasonably well, such as more of the sand.

Consider whether you should tear out the entire floor while you've already made a mess, to take the opportunity to insulate and make a new floor.

If the basement is heated, yes, otherwise it's hardly worth it. Usage must dictate this.
