I have built a base of joists where wardrobes will stand, but the floor is a bit uneven, so I propped them up with packing shims to level them out. Can I use this as a permanent solution? Any suggestions? Or should I use something else? It involves 10-15mm unevenness fixed with these packing shims.
 
They can withstand being there permanently if one can tolerate the appearance.

It's not that advanced to trace the batten after the floor and cut out the batten, looks much nicer...

Do you first prop up the beam with the spacers so it's even and then use a pencil with some support to trace where to saw?

Yes, that works well. You can have a spacer under the pen, don't use a too wide spacer; the narrower it is, the more accurately it follows the line on the floor.
