We are currently replacing the boards on our stair railing and are considering how to cut the boards. This is what it looked like before:

We think the latter looks better, but the lower board is too long.
Is there a general rule here on how to usually do it, or is it purely personal preference? What do you think?

It's mostly a matter of personal preference how you should cut the boards.
Personally, I would cut them vertically, as they were before, but shorten the lower board a couple of centimeters so it doesn't look like it sticks out longer than the upper one.
