I have started building a house on screw pile foundation and am just about to begin with beams and joists.
I have a question about how the joists should meet the beams on the long sides. I have double beams (45x220) and the designer has drawn that the joists should rest over both of these. Then I will need to notch/insert short studs between each joist according to the image below:

On top of this will then be the sill and stud frame for walls, etc.
Yes, I agree with that, but in that case inside the sill so the floor gets support between the joists where it meets the walls. Important in e.g. wet areas that are to have tiles or similar surface coating.
The floor joists should be placed over both beams of the supporting beam. Double beams in the supporting beam are probably needed in your case to meet high lateral forces. As @bopakoster writes, blocking is more useful slightly recessed. They don't need to be full joist height. You can replace the transverse beam on the outside with, for example, K-plywood which serves the same purpose.

I would have instead done it as below, with a long stud along the load-bearing beam, with each joist screwed into it. Does it matter in terms of load-bearing capacity which solution is chosen?
On top of this will come the plate and stud frame for walls etc.

What I'm wondering is how the joist is anchored in the load-bearing beams?
The load-bearing beams are anchored in the posts, but what about the joist?
