Breathe paper under the beam slab??
I have an old chapel that I am now renovating, and before I close up the kitchen floor and while I can still access under the house in the crawl space, I am considering stapling a vapor-open wind barrier under the joists on the floors that I won’t be taking up and that are poorly insulated. However, I keep going back and forth on how sensible this is and how much of a difference it would actually make. The house stands on a stone foundation with 5-6 crawl space vents. I am a bit worried that the climate for the joists might change negatively with the wind barrier, and not that much wind gets in there anyway. Most of that area will only be slightly heated in the winter.

I can't see how the measure you're suggesting could change anything for the worse. Don't think of it as windproofing, but rather as protection against convection (drafts). It greatly improves the insulating capability to make it tight.
