As the title says. We are attaching aluminum profiles to a wooden deck on which a sectional pool cover will roll. To ensure the top of the rails lies flush with the decking, we have removed the boards where the rails are placed. The rails will be placed on screw beams and attached to them. We also need to build up 10 mm on top of the screw beams to reach the correct height. Screw beam center-to-center < 40 cm. The rails have no pre-drilled holes.

What type of screws should be used? (Leaving the question open as I already have an idea but want to confirm it)
 
I also have an opinion but am waiting for others' viewpoints. 😉

That depends on what the rail looks like, what is rolling, the play between the wheel and where you screw, and how you want it to look, doesn't it? Is there nothing described in the rail's installation instructions?

Or at least a picture of the rail and where the screw is supposed to go?

Absolutely, all of this is described and also delivered. Unfortunately, the instructions assume installation against a concrete surface.
I want to mount against wood.

Don't the included screws work but without the plug that you received then? Or is it too short a screw, in that case, aim for similar but longer ones?

Not in wood. What has been delivered are concrete plugs and corresponding "screw". (Hardly ever)
