I think they should sort out defective tiles or at least ask. It's no problem to remove those tiles. In quick fix it works, even better is type Xtremefix. Then you can grout directly afterwards.

Yes, if all the imperfections are at the same level as the close-up, it was extremely careless of them. Almost as if they deliberately put up defective tiles. It's not uncommon for a tile or two to have some defect. But the tiles don't seem to be particularly good either, considering that so many have defects.
 
Those should never be installed by a respectable tiler, you can see that when you're setting them. Did you buy the tiles yourself at Krauta or Byggmax? It could be the tiler's way of showing that the tiles are junk. But A-grade tiles, they are not.
