This won't be a nice finish between the paneling and the ceiling moldings. Uneven ceiling with varying gaps. Can you seal the gaps (between 0 and 3-4mm) to make it look good? Or replace the ceiling moldings with shadow moldings?

Try using latex caulk.

Just completed this exercise and I think there's a big difference with latex sealant - one side is sealed and the other remains.

It's a matter of taste but you don't need to caulk the holes/gaps between the panels, it can be enough to caulk in the spaces between the ceiling molding and the ceiling boards.
