We are planning to lay stone in front of our entrance and would prefer the stone to be approximately at the same level as the threshold into the house. However, the facade boards extend about 5 cm lower than the threshold, see attached images. How can this be resolved?

Adding an extra layer of stone right at the door maybe. Having the facade recessed under the stone is not an option I consider.
 
I would have done the groundwork as a raised area right by the door to create a natural slope/ramp up to the door, which I think would look the nicest. Otherwise, the alternative is probably to build a small platform, but then you still have the trip edge...
 
I think a raised surface prevents a lot of dirt from being dragged in when you open the door. It's not modern but very effective to integrate a grate that collects dirt from shoes.
