Against my better judgment, I let K-rauta sell me farmer screws for metal roofing, without a wing, instead of the ones with it. The staff in the store said it doesn't matter. Being foolish, I let it happen, and now I can't stop thinking that my new plastic roof will crack this winter.

Is it just a matter of unscrewing all the screws and drilling a bigger hole in the plastic?

The holes in the plastic should be slightly larger than the screw; if you have 4.8 mm, the hole in the plastic should be 6.5-7 mm. Otherwise, you'll get creaking in the ceiling during summer and possibly risk cracking.
