When I build boxes, benches, and other things, the screw head is often 4 or 5 mm. It looks so ugly. Is there a better way to join boards? Nail gun? Or how do you do it?
 
It depends a bit. Different types of joinery. There's a plethora. "Loose tenons" etc.

For boxes, brads and glue work excellently! It's quick and becomes strong and attractive. You can fill over the brad heads if you're going to paint, for example.

I thought brads were only for trims. But they work for coarser heavy boxes?

Depends on how heavy, but it is mainly the glue that holds it together. I have successfully built record crates and boxes of that size with brads and glue.
