How do I best seal here where the pipes enter the wall?

Okay. I have both acrylic caulk and filler, which of these two is best suited for this?
 
If you are going to have a baseboard on the new wall, the baseboard should cover the holes and you can probably skip the sealing, drilling, and sawing more precisely in the baseboard and seal with painter's caulk before you paint the baseboard, then you can probably hide that.

Exactly, I didn't think about that. But I will need to cut out the molding the same way the drywall is cut out, right?
 
Well, you can make it much neater. Drill two holes for the pipes, then cut the strip in the middle of the holes and ease one piece behind the pipes and join them together. Fill/seal any unevenness if necessary.
