The craftsmen who remodeled the kitchen have left a Large Sack from NMT (Think Pink) with just a little construction waste on the property. Can I fill it with my own construction waste without increasing the pick-up cost, or do they charge by the kilo? Or is everything already prepaid?

You pay per pickup and thus it doesn't matter if you fill it more. BUT I doubt that it is already paid without you having to pay for the pickup after ordering.
According to their website, to have a Large picked up costs 659+VAT and it can weigh a maximum of 1500kg.
